William Bell is being kept in the dark about ZFT

Theory Description:

Bell wrote the ZFT manifesto--- he may still fund ZFT because he sees a need for the group's research... but being outside of our reality, Bell may be shielded from the worst of the group's current activities, i.e. "The Pattern". Nina Sharp seems to be his only contact with our world, and therefore his only source of info on ZFT & Massive Dynamic-- she may have her own reasons for keeping him in the dark. -- originally posted by HarveyMidnight

Nina kept quiet about her contact with Jones, rather than turn him in to Broyles or Olivia. Theory Description:

William Bell's Office is in the World Trade Center in alter-Earth rather than the Massive Dynamic HQ in alter-Earth for defensive reasons. The WTC no longer existing in our reality makes it very difficult for someone like Jones to create a portal directly into Bell's offices from our reality. They would have to portal into some other location at ground level or in another building and not only portal between worlds by teleport across space between their location in our reality and Bells offices, a combination of technologies that we have only to date seen used by Bell himself in the elevator by which Olivia goes to visit him. Thus, Jones types would need to travel between worlds elsewhere and enter the building on foot where building security would be more capable of taking care of them. -- originally posted by Intlib

Jones does/did have the technology to change places when he escaped prison and he also almost succeeded in entering the alternate universe when he was killed. This would imply that he could have transported to Bells' office from our world, if he had combined the technologies. --originally posted by Athenarose

William Bell preventing invasion from alternate universe

Theory Description:

Bell, knowing that a trans-dimensional war was imminent, wrote the ZFT Manifesto and traveled to the alternate universe to try and prevent conduits from being opened due to actions in that universe. Fearing Walter would try to follow, he removed those parts of Walter's brain which contained the knowledge for how to open the conduits. Bell is actively preventing attempts to open conduits from the alternate universe until sufficient bullwarks exist on Walter's side to stave off invasion permanently. -- originally posted by Doompie
